Jako, że w pytaniach dłuższych szyk zdania się zmienia powinno być chyba:

Could you tell me which the best apples are?

ale to z gramatycznego punktu widzenia... W mowie potocznej to ujdzie.
Jak dla mnie jest wszystko ok. ;)
